It's simple, the major media outlets are doubling down on their anti trump rhetoric, Flynn being the genius that he is jumps ahead of the narrative and prevents a minor controversy from becoming a major one.
They just have him on audio repeating what trump has already said in public, that he wants to have better relationships with Russia, but ofcourse the media gives no shits about context and more about the act, they would have blown it way out of proportion like they have been.
Smart move especially if he can still keep his security clearances and quaterback from the sidelines.
You know with all the outrage about deportations you would have thought that they never happened under obama because even though he deported over 2 million people, the protesting and hysteria was never this much, in fact i cant recall not one protest or negative coverage of the deporter in chief.
